Flextime and PT Employees and PTO use

I have an employee who is considered a flextime employee. If she normally comes in at 8am, but comes in at 10am instead, should she be required to use PTO for the two hours she comes in late? She figures working until 7pm makes up the time and she should not have to take the PTO for doctor appointments or school conferences/activities. Then there is the PT employee who has normal work hours from 7:30-3:30. She comes in late for an appointment and works an extra hour, should she have to take PTO for the time she took off and not be allowed to make up the time later in the day to save the PTO?
